In this paper, we introduce a new XOR-based non-MDS erasure code family with an ability of tolerating up to 12-disk/node failures, called PSG-Codes.
As hard disk failure rates are rarely improved and the reconstruction time for TB-level disks typically amounts to days, multiple concurrent disk/storage node failures in datacenter storage systems become common and frequent. As a result, the erasure coding schemes used in datacenters must meet the critical requirements of high fault tolerance, high storage efficiency, and fast fault recovery. In this paper, we introduce a new XOR-based non-MDS erasure code family with an ability of tolerating up to 12-disk/node failures, called PSG-Codes. The basic idea behind PSG-Codes is to partition disks into groups, and exploit short parity chains to generate parity units. Then, the parity chain is further shortened by varying the number of parity elements for each strip. We conduct a simulation-based study to search configuration parameter space of PSG-Codes, and prove that PSG-Codes can tolerate up to 12 disk/node failures. Compared with a well-known XOR-based non-MDS code, WEAVER codes, PSG-Codes have higher storage efficiency and lower reconstruction cost. Moreover, the storage efficiency and performance of PSG-Codes are also competitive with another stat-of-the-art GF-based non-MDS codes, LRC codes.

Genomic abnormalities are strongly associated with cancer and infertility. In this study, we develop a simple and efficient method — multiple genetic abnormality sequencing (MGA-Seq) — to simultaneously detect structural variation, copy number variation, single-nucleotide polymorphism, homogeneously staining regions, and extrachromosomal DNA (ecDNA) from a single tube. MGA-Seq directly sequences proximity-ligated genomic fragments, yielding a dataset with concurrent genome three-dimensional and whole-genome sequencing information, enabling approximate localization of genomic structural variations and facilitating breakpoint identification. Additionally, by utilizing MGA-Seq, we map focal amplification and oncogene coamplification, thus facilitating the exploration of ecDNA’s transcriptional regulatory function.

Parkinson’s disease (PD) is a complex neurological disorder characterized by many motor and non-motor symptoms. While most studies focus on the motor symptoms of the disease, it is important to identify markers that underlie different facets of the disease. In this case-control study, we sought to discover reliable, individualized functional connectivity markers associated with both motor and mood symptoms of PD. Using functional MRI, we extensively sampled 166 patients with PD (64 women, 102 men; mean age=61.8 years, SD=7.81) and 51 healthy control participants (32 women, 19 men; mean age=55.68 years, SD=7.62). We found that a model consisting of 44 functional connections predicted both motor (UPDRS-III: Pearson r =0.21, FDR-adjusted p =0.006) and mood symptoms (HAMD: Pearson r =0.23, FDR-adjusted p =0.006; HAMA: Pearson r =0.21, FDR-adjusted p =0.006). Two sets of connections contributed differentially to these predictions. Between-network connections, mainly connecting the sensorimotor and visual large-scale functional networks, substantially contributed to the prediction of motor measures, while within-network connections in the insula and sensorimotor network contributed more so to mood prediction. The middle to posterior insula region played a particularly important role in predicting depression and anxiety scores. Genomic abnormalities, including structural variation (SV), copy number variation (CNV), single-nucleotide polymorphism (SNP), homogenously staining regions (HSR) and extrachromosomal DNA (ecDNA), are strongly associated with cancer, rare diseases and infertility. A robust technology to simultaneously detect these genomic abnormalities is highly desired for clinical diagnosis and basic research. In this study, we developed a simple and cost-effective method – multiple genetic abnormality sequencing (MGA-Seq) – to simultaneously detect SNPs, CNVs, SVs, ecDNA and HSRs in a single tube. This method has been successfully applied in both cancer cell lines and clinical tumour samples and revealed that focal amplification in tumour tissue is substantially heterogeneous. Notably, we delineated the architecture of focal amplification and the ecDNA network by MGA-Seq, which facilitated the exploration of the regulation of gene expression in ecDNA.
